Brady was the worst because in addition to having the 2nd worst rate, he was sacked overwhelmingly higher than the others on 3rd and 7 or more. It may play s factor in the Super Bowl if the Giants can play the Patriots' well on 1stdown.

There are so many elements to this, from how "third and long" is defined, to which stats are listed / omitted, to how much weight you believe each stat carries (and that's the most subjective part). But they all boil down to statistical manipulation
For example, and this goes back to Yoda's point:
SI's website lists splits for every QB, they have a category for 3rd down with 6+ yards to go, and a category for 3rd down with 11+ yards to go. ESPN's website has a similar setup, only they listed 3rd down with 9+ yards to go. The article mentioned above lists 3rd down with 7+ yards to go. Everyone appears to have a different definition of "third and long". As expected, the stats change depending on the yards required to get a 1st down.
From SI's 3rd down with 6+ yards to go
Tom Brady picked up the 1st down on 29 of his 77 pass attempts (37.7%)
Eli Manning picked up the 1st down on 32 of his 102 pass attempts (31.4%)
From SI's 3rd down with 11+ yards to go
Tom Brady picked up the 1st down on 5 of his 20 pass attempts (25.0%)
Eli Manning picked up the 1st down on 6 of his 32 pass attempts (18.6%)
And as the article states, Tom Brady converted 27% of his 3rd downs from 7+ yards while Eli Manning converted 22% from the same distance.
(ESPN doesn't list 1st down numbers or conversion rates for their 3rd down with 9+ yards to go stat)
What we do see from all of the available data is that Tom Brady is converting 3rd and longs (from varying distances) more often than Eli Manning. Which most people would agree is the most important 3rd down stat.
IMO, you're putting too much weight on the significance of sacks. Because really, how much does a sack hurt the team when you were going to punt anyway? When a quarterback is under duress he is supposed to do one of three things: (1) get the ball to a check down receiver, (2) throw the ball away, or (3) take a sack. Because taking a sack is a lot better than throwing an interception.
And that really is my largest problem with the article. While it lists touchdown, interception numbers for Drew Brees, Aaron Rodgers, Matthew Stafford and Eli Manning, it fails to list those same numbers for Tom Brady. Which makes me wonder if those numbers were innocently omitted, or purposely withheld in order of supporting the hypothesis of the article.

First I appreciate the thoroughness of your response but I strongly disagree with the overrating of Brady's sacks in those 3rd and long situations. He was sacked 12 times, the next closest was 4. It says something about HIS game which is the point.
Once and for all Tom Brady is no Joe Montana, more of a weak armed John Elway only smarter.
NYG's would like to thank the referees for spotting the Giants 2 points, don't you have to be pressured before you even think about calling an intentional grounding. I say the receiver didn't understand the play or feel down.
